In order to identify quantitative trait loci controlling rice seed germination in anaerobic condition, a population including 398 BC2F2 derived from cross between khao hlan ON (KHO, as donor parent) and IR64 (as recurrent parent) was studied. The parental survey was done by 680 SSR markers, through them 171 markers with clear polymorphic bands were employed for the genotyping. The map length was 1483.5cM with an average interval size of 8.3cM between flanked markers. Results of screening of BC2F2 lines showed that survival varies from 0 to 68% in anaerobic condition, with an average of about 28%. Using Interval Mapping and Composite Interval Mapping, a total of six putative QTLs were detected for anaerobic germination, of which two QTLs on chromosomes 1 (qAG-1-1 and qAG-1-2), two QTLs on chromosome 7 (qAG-7-1 and qAG-7-2) and two QTLs on chromosome 9 (qAG-9-1 and qAG-9-2). The additive effects of five QTLs, contributed from KHO variety, were negative. The result indicates that KHO alleles are caused increased tolerance to anaerobic condition during germination. Ninety three percent of phenotypic variation in anaerobic germination was explained by these six QTLs.
