In this paper, we propose a new method to analyze the
differences and similarities of biological sequences. The main idea
of this method is derived from the descriptors that use the protein
second structure. From the results of applications, it is found that
the method is relatively easy, rapid and has short extract vector.
We are also able to compare the sequences with arbitrary lengths in
this method while this is impossible in some methods and sequences
there should be of a same length. Also, our method deals with the
amino acids order and frequency, however, other ones just focus on
the frequency of amino acids. Finally, we classify them in order to
predict the protein structure.
