Abstract
Based on chaos game representation (CGR), we outline a novel 3D graphical representation for RNA secondary structures in terms of classifications of bases of nucleic acids. The 3D graphical representation intuitively reflect some information on the base distribution and compositions of RNA secondary structure. Furthermore, the numerical characterization of the graphical representation is applied to compute the similarities/dissimilarities of RNA secondary structures. The examination of similarities/dissimilarities among the secondary structure at the 3´ -terminus of different viruses illustrates the utility of the approach.
